Copula-like Variational Inference
This paper considers a new family of variational distributions motivated by
Sklar's theorem. This family is based on new copula-like densities on the
hypercube with non-uniform marginals which can be sampled efficiently, i.e.
with a complexity linear in the dimension of state space. Then, the proposed
variational densities that we suggest can be seen as arising from these
copula-like densities used as base distributions on the hypercube with Gaussian
quantile functions and sparse rotation matrices as normalizing flows. The
latter correspond to a rotation of the marginals with complexity . We provide some empirical evidence that such a variational family can
also approximate non-Gaussian posteriors and can be beneficial compared to
Gaussian approximations. Our method performs largely comparably to
state-of-the-art variational approximations on standard regression and

Approximate inference methods in probabilistic machine learning and Bayesian statistics
This thesis develops new methods for efficient approximate inference in probabilistic models. Such models are routinely used in different fields, yet they remain computationally challenging as they involve high-dimensional integrals. We propose different approximate inference approaches addressing some challenges in probabilistic machine learning and Bayesian statistics. First, we present a Bayesian framework for genome-wide inference of DNA methylation levels and devise an efficient particle filtering and smoothing algorithm that can be used to identify differentially methylated regions between case and control groups. Second, we present a scalable inference approach for state space models by combining variational methods with sequential Monte Carlo sampling. The method is applied to self-exciting point process models that allow for flexible dynamics in the latent intensity function. Third, a new variational density motivated by copulas is developed. This new variational family can be beneficial compared with Gaussian approximations, as illustrated on examples with Bayesian neural networks. Lastly, we make some progress in a gradient-based adaptation of Hamiltonian Monte Carlo samplers by maximizing an approximation of the proposal entropy
Scalable Bayesian Learning for State Space Models using Variational Inference with SMC Samplers
We present a scalable approach to performing approximate fully Bayesian
inference in generic state space models. The proposed method is an alternative
to particle MCMC that provides fully Bayesian inference of both the dynamic
latent states and the static parameters of the model. We build up on recent
advances in computational statistics that combine variational methods with
sequential Monte Carlo sampling and we demonstrate the advantages of performing
full Bayesian inference over the static parameters rather than just performing
variational EM approximations. We illustrate how our approach enables scalable
inference in multivariate stochastic volatility models and self-exciting point
process models that allow for flexible dynamics in the latent intensity

Learning multi-modal generative models with permutation-invariant encoders and tighter variational bounds
Devising deep latent variable models for multi-modal data has been a
long-standing theme in machine learning research. Multi-modal Variational
Autoencoders (VAEs) have been a popular generative model class that learns
latent representations which jointly explain multiple modalities. Various
objective functions for such models have been suggested, often motivated as
lower bounds on the multi-modal data log-likelihood or from
information-theoretic considerations. In order to encode latent variables from
different modality subsets, Product-of-Experts (PoE) or Mixture-of-Experts
(MoE) aggregation schemes have been routinely used and shown to yield different
trade-offs, for instance, regarding their generative quality or consistency
across multiple modalities. In this work, we consider a variational bound that
can tightly lower bound the data log-likelihood. We develop more flexible
aggregation schemes that generalise PoE or MoE approaches by combining encoded
features from different modalities based on permutation-invariant neural
networks. Our numerical experiments illustrate trade-offs for multi-modal
variational bounds and various aggregation schemes. We show that tighter
variational bounds and more flexible aggregation models can become beneficial
when one wants to approximate the true joint distribution over observed
modalities and latent variables in identifiable models

Rapid, noninflammatory and PS-dependent phagocytic clearance of necrotic cells
In pathological situations, different modes of cell death are observed, and information on the role and uptake of nonapoptotic corpses is scarce. Here, we modeled two distinct forms of death in human Jurkat T cells treated with staurosporine: classical apoptosis under normal culture conditions and programmed death with necrotic morphology under ATP-depleting conditions (necPCD). When offered to phagocytes, both types of cell corpses (but not heat-killed unscheduled necrotic cells) reduced the release of the proinflammatory cytokine TNF from the macrophages. The necPCD cells were efficiently engulfed by macrophages and microglia, and from mixtures of necPCD and apoptotic cells macrophages preferentially engulfed the necrotic cells. Using a newly developed assay, we demonstrated that phosphatidylserine is translocated to the surface of such necrotic cells. We demonstrate that this can occur independently of calcium signals, and that surface phosphatidylserine is essential for the uptake of necrotic cells by both human macrophages and murine microglia
Phagocytosis of Nonapoptotic Cells Dying by Caspase-Independent Mechanisms
Caspase activation, exposure of phosphatidylserine (PS) on the outer surface of the plasma membrane, and rapid phagocytic removal of dying cells are key features of apoptosis. Nonapoptotic/necrotic modes of death occur independent of caspase activation, but the role of phagocytosis is largely unknown. To address this issue, we studied phagocytosis by human monocyte-derived macrophages (HMDM) and rat microglial cells. Target cells (Jurkat) were stimulated by several different methods that all caused caspase-independent death. First, we induced necrosis by combining toxins with ATP-depleting agents. Under these conditions, neither PS was exposed nor were such cells phagocytosed before their death. However, once the plasma membrane integrity was lost, the dead cells were rapidly and efficiently engulfed by HMDM. Next, we triggered Jurkat cell death with staurosporine in the presence of the pan-caspase inhibitor zVAD-fmk. Under these conditions, death occurred by delayed necrosis and without exposure of PS. Nevertheless, such lethally challenged cells were phagocytosed before the loss of membrane integrity. Finally, we triggered Ca2+ influx in Jurkat cells with an ionophore, or in neurons by glutamate receptor stimulation, respectively. In both models, PS was exposed on the cell surface. Ca2+-stressed cells were phagocytosed starting at 30 min after stimulation. Protein kinase C inhibitors prevented Ca2+-mediated PS exposure and phagocytosis. Essentially, similar phagocytosis data were obtained for all models with HMDM and microglia. We conclude that also cells dying nonapoptotically and independent of caspase activation may be recognized and removed before, or very quickly after, membrane lysis
Stress generation and non-intrusive measurement in virtual environments using eye tracking
In real life, it is well understood how stress can be induced and how it is measured. While Virtual Reality (VR) applications can resemble such stress inducers, it is still an open question if and how stress can be measured in a non-intrusive way during VR exposure.
Usually, the quality of VR applications is estimated by user acceptance in the form of presence. Presence itself describes the individualâs acceptance of a virtual environment as real and is measured by specific questionnaires. Accordingly, it is expected that stress strongly affects this presence and thus also the quality assessment. Consequently, identifying the stress level of a VR user may enable content creators to engage users more immersively by adjusting the virtual environment to the measured stress.
In this paper, we thus propose to use a commercially available eye tracking device to detect stress while users are exploring a virtual environment. We describe a user study in which a VR task was implemented to induce stress, while usersâ pupil diameter and pulse were measured and evaluated against a self-reported stress level. The results show a statistically significant correlation between self-reported stress and usersâ pupil dilation and pulse, indicating that stress measurements can indeed be conducted during the use of a head-mounted display. If this indication can be successfully proven in a larger scope, it will open up a new era of affective VR applications using individual and dynamic adjustments in the virtual environment.ISSN:1868-5137ISSN:1868-514
